Elevating a Legacy Institute at German Rheumatism Research Centre: Transforming Precision Medicine with Nextflow
Read the full case studyAim
To decode the molecular mechanisms of immune-mediated diseases and translate these findings into precise diagnostic tools and personalized therapeutic strategies for patients.Challenges
- →Scale & Complexity: Processing massive datasets overwhelm standard workstations.
- →Reproducibility: Yielding identical results for multi-year studies across changing software environments.
- →Data Sovereignty: Balancing strict patient data isolation with shared supercomputing resources.
- →Knowledge Silos: Ad-hoc scripts and disparate analyses leading to methodology loss on departure.
- →Skills Gap: Wet lab researchers need additional support and training to adopt new workflows.

Solution
Nextflow
Modular DSL2 pipelines enabling scalable, reproducible orchestration with effortless module swapping and single-command re-runs.
Singularity / Apptainer
Containerization of R and Python environments to solve dependency conflicts and version control issues.
BioBlock & DATIpilot:
Blockchain-based smart contracts to create unalterable "chain of custody" for clinical samples from robot to final report.
Results
With Nextflow, DRFZ is transforming their computational ecosystem into an industrial-grade platform that processes hundreds of samples in parallel, maintains reproducibility across years of longitudinal data collection, and preserves institutional knowledge. This infrastructure now directly feeds their multiomics AI platform and generates automated clinical reports, positioning DRFZ at the forefront of precision medicine and translational immunology research.
Opportunity
Digital Twin Platform
Create computational simulations of robotics experiments before using expensive reagents, optimizing resource utilization.
Blockchain Traceability
Implement comprehensive audit trails meeting the highest standards of clinical data integrity and regulatory compliance.
Precision Medicine Scale
Expand multi-omic fingerprinting for population-level patient stratification and therapeutic response prediction.
About
The German Rheumatism Research Centre (DRFZ) Berlin, an institute of the Leibniz Association, is a world-renowned center for basic and translational research in rheumatology and immunology. Located on the Charité Mitte campus, the DRFZ uniquely combines cutting-edge immunology, experimental rheumatology, and epidemiology to understand the molecular basis of chronic inflammatory diseases. Our mission is to decipher the "immunological memory" of the body to develop targeted therapies and, ultimately, cures for rheumatic conditions. The institute fosters interdisciplinary collaboration, linking high-throughput wet-lab automation and robotics (amongst other platforms) with advanced computational analysis to drive precision medicine.
